Why did Goku leave with Shenlong
Goku was dead to begin with at the end of DB GT, and when asked if they should revive him back, he didn't let them do that. Instead, he feared that there are more dangerous and strong fighters in the world, and he needed to practice and therefore went with Shenron to practice and live a peaceful life for sometimes.
Why did Shenron take Goku
According to someone I've talked to about GT recently (NOT by my choice), he believed that Shenron took Goku because he believed him to be the only one worthy of guarding the dragon balls. This is why he believes Goku absorbs the balls while riding away on Shenron.

Dragon Ball GT opens five years later, shifting Goku to physically 42 but chronologically 49 years old. Emperor Pilaf steps in to complicate things even further after reverting him back to an 11-year-old while retaining his adult mentality.
